Yes, you will decide the margin / markup on all products. You can set a universal markup in your Pricing Rules section which will automatically markup each product when it is added to your Sync List. 

Alternatively, you can markup individual products in your Import List under the section "Pricing & Profit."

Pricing Rules effect only new products you are adding to your store and will not retroactively override previously imported products.
